You are correct. In the last block Notre Dame was placed in D2 as part of a general plan to move private schools up one conference. So even though ND’s enrollment would have put them in D3, they were placed in D2 via their conference affiliation. This year, placement was driven by a 48-48-52-60+ formula. Goldwater and ND fell in the 52 schools in D3.

ND has had trouble filling the lineup for years and only recently have had some coaching stability. They didn't even practice on campus until a few years ago. The head coach now was an assistant coach under the previous head coach, so that's 4 or so years of the same coach around. They're going to struggle for maybe another year or two with fillinf their lineup until their coach can build things up.
